The party's NEC had nominated Mokonyane, the House Chairperson in Parliament.
She says she won't be able to fulfil her duties due to family responsibilities.
Deputy President David Mabuza also earlier asked that his swearing-in as an MP be postponed.
He wants to first address a report by the ANC's Integrity Commission in which he's accused of prejudicing the integrity of the party and bringing it into disrepute.
Party president Cyril Ramaphosa has applauded Mabuza - saying he's putting the interests of the ANC first.
