South Africa A had earlier been dismissed for 285 in their first innings.
Stiaan van Zyl top scored with 85, while Dane Vilas made 60 not out.
Dean Elgar was dismissed for 56, Temba Bavuma 21 and Stephen Cook just five.
Sunfoil Dolphins star, Andile Phehlukwayo, was out for just two.
Phehlukwayo claimed one for 61 in the Australia A first innings.
He has figures of one for 52 in their second knock.
