Chen's 12 under 276 total for the four rounds in the Ladies European Tour (LET) event was two shots better than Carlota Ciganda of Spain in second place.
Even a bogey at the 18th could not deny Chen as she came to the final hole with a three-shot cushion.
Chen started the day in a tie for the lead on nine under with Amy Boulden of Wales.
The 21-year-old began her round with three straight pars, before birdies at the fourth and eighth, offset by one drop-shot at the par three seventh hole.
Coming home, Chen birdied the par five 11th and followed with an eagle three at the 13th to pull ahead. In the end, the bogey-six on the 72nd hole could not deny Chen a the breakthrough win.
The victory was the first for the Pretoria golfer since she joined the LET in 2011.
The win also meant a South African player has won the event two years in a row, after Lee-Anne Pace came out on top in the event in 2013.
Fellow South African Stacey-Lee Bregman finished in a tie for 12th on a three under total. Pace was a further stroke back on two under in a share for 16th.
