The Aussies made 154 runs in 42 overs after winning the toss and electing to bat first.
The visitors managed to chase down the 155 runs required for victory within 28 overs finishing on 157 for 7.
Morne Morkel produced career-best figures of 5 for 21 in 8 overs while AB De Villiers scored 48 off 41 balls.
David Miller stood firm and finished unbeaten on 22.
AB had written before the match on Twitter that he was hoping for a win in Perth today and they did win.
The two teams are all square at 1-1 after the first two ODIs at the Waca.
The South Africans next face Australia on Wednesday in the third of five ODIs at the Manuka Oval in Canberra.
The match is scheduled to start at 05h20 in the morning - South African time.
