The department says the Grade R learner at the Andrew Zondo Primary School had asked to go to the bathroom when the incident happened on Friday.
At the time, refuse was being burnt on the school property.
Education spokesperson, Muzi Mahlambi says teachers began to worry when the child didn't return.
Mahlambi says they heard screams from outside and rushed to find the child had been burned.
