Hashim Amla is undefeated on 46 in Colombo.
Faf du Plessis is out for 36, Alviro Petersen two and Dean Elgar one.
Mahela Jayawardene had earlier top scored for the home side with 165.
Niroshan Dickwella made 72 and Angelo Mathews 63.
Dale Steyn, Vernon Philander and JP Duminy took two wickets apiece for South Africa.
The Proteas lead the series 1-0.
A draw in Colombo will be enough for South Africa to regain the world number one ranking.
