Cachalia steps into his new role, a day after the MK Party lost its Constitutional Court bid to block his appointment.
President Cyril Ramaphosa placed Minister Senzo Mchunu on special leave pending the outcome of an inquiry into serious allegations linking him to criminal activities.
Ramaphosa confirmed the acting minister's appointment.
"In terms of the powers vested in me by Section 91 (3) C of the Constitution of the Republic of South Africa, 1996, I have decided to appoint Professor Cachalia as minister for the portfolio indicated in the signed President's Act."
