It is understood the teacher exchanged inappropriate messages with his 17-year-old pupil via WhatsApp.Learners and parents protested outside the school, north of Durban, demanding his removal.
The department's Muzi Mahlambi says officials are now going to look into how long this had been going on for.
"We think this will send a very strong message to all other educators, whether male or female, if they are engaging in inappropriate acts," said Mahlambi.
"It might take us a while to discover what you are doing, but one day you will be exposed."

A screenshot of the apparent conversation has been circulated widely on social media. The image reveals some of the alleged messages the teacher and pupil had been exchanging, including comments suggesting a photo was also sent to the pupil.
Mahlambi says they take the issue of any involvement between teachers and pupils very seriously.
"As a department, our stance is that you can't have any sexual relationship with a learner. We have put him on suspension while we investigate the matter," said Mahlambi.
